  My client’s website is having some issues with orders.
  
  There are orders showing as pending payment, but the payments have been successful (through payfast and payflex south africa) and are showing in the client’s account.
  
  Any ideas as to what could be going wrong?
  
  Your help is greatly appreciated.

  I see WordPress memory on your site it now low http://prntscr.com/li6l60. Please increase this and check again.
  
  Did other sites use same WooCommerce version with current site?
  
  If issue still there please try deactivate plugin WPA WooCommerce Product Bundle. and other plugin related to WooCommerce one by one.

  You should create success page after client complete payment follow plugin document https://developers.payfast.co.za/documentation/#getting-started and ask plugin supporter how to set redirect to success page after clients complete their payment.
  
  Btw, please try update theme and plugins to latest version http://support.janstudio.net/forums/topic/updating-the-theme/
  
  I see someone have same issue with you https://github.com/woocommerce/woocommerce/issues/13521 the issue related to other plugin, could you try deactivate plugin one by one to check.
