1. I checked popup but don’t see option to disable asking user confirm the subscribe. You can try contact with plugin author at https://yithemes.com/themes/plugins/yith-woocommerce-popup/

2. It’s default feature of WordPress. You can read article about this at https://wpshout.com/never-ever-check-discourage-search-engines/

You also try submit your site url and sitemap to google can index your site

You can add custom css in JanStudio > Theme Option > General Layout > Custom CSS

1. I check the counter still working normal

2. The PrettyPhoto missing (403 Forbidden)  it because permission of file on your server you can try some way to fix http://www.wpbeginner.com/wp-tutorials/how-to-fix-the-403-forbidden-error-in-wordpress/
