  I am using the theme version 1.2.5 and I have customized the header style and font and style.css
  
  I would like to know if I update the theme via Envato plugin, will I lose the customization?
  
  my child theme is currently activated!

  If your customize code put on your child theme you can update parent theme without any issue.
